I agree that this is a pretty big oversight in ME2.
For one of my Shepards, though, this becomes part of her plan. Kate realizes that the Reaper threat is more important than her vengeance, so she's willing to work with Cerberus to take them down (enemy of my enemy and all that). However, she has decided that if she survives dealing with the Reaper threat, she will hunt TIM down and kill him.
She still messes up Cerberus's plans at every opportunity, intentionally or no (she wasn't really trying to screw them over with the Collector base decision... that was just her following her motto of "blow it the hell up and forget about it"). Still, she's trying not to be openly homicidal towards TIM so she doesn't give away her future intentions. And she couldn't talk about Akuze with them WITHOUT sounding homicidal.
