Will I find extra quests in the dwarven section if I have Shale in my party?

I am wondering if I should grab him prior to running that section.

You will, but my understanding is that they're not missable. You should be able to return at any time to get the bonus quest. Taking Shale with you through the end of the dwarf section is about as big as bringing Leliana or Wynne to the Urn.
