Yeah I figured she wouldn't kiss Shepard if he/she didn't romance her, and thus found another way to thank Shepard. It's good to know what happens though, wasn't willing to do a new playthrough not romancing Liara to find out.

I figured she says that because the Shadow broker's business is still shady, no matter the way you look at it. The shadow broker holds the power balance of the galaxy by ensuring no party ever gets a meaningful advantage over another. Just look at the investment opportunities in the shadow broker base, these seem to be the things the shadow broker normally does. One who deals in stuff like this can't call him/herself completely honest so that's why Liara says 'relatively speaking'
As for Liara playing dirty in ME3, I'd rather see the base destroyed (this disallowing her to play dirty with the information) than Liara willingly leaving. That way there's nothing to go back to after ME3 and Liara might as well travel the galaxy with Shepard. Or settle down...

I can´t remember if it actually played if you treated her nicely throughout the entire ending. But if you did not show her any symphathy or care then some pretty dark music will play when she stands alone at the the console.

I suppose that makes sense. It might be to reflect Liara's feelings at this point, destroying your enemy and saving your friend but in the meantime losing Shepard's support. Will she also look sad or will she play around with her console like in the 'paragon' ending?

I don´t think "losing Shepard's support" is the right word. More like that she is almost alone in both a psychological and physical sense. Recieving no comfort or support when she needed it.
And yes I just checked. Some sad music also plays out in the in the friendship-paragon conclusion.

Poor choice of words I know, at some times I can't find the right ones. English isn't my first language so that might be the problem. I replayed Lotsb last night and I can't remember any sad music. Which part are you talking about right now? Right after the fight with the shadow broker, ending with:
"Don't be a stranger this time"
"Small chance at that, see you soon"
or after the ending/reaffirming romance part? After the romance reaffirmance Liara walks away happily, quickly looking to the side to catch a glimpse of shepard while smiling, no sad music in either of these parts.

That part. The sad music only seems to play in the friendship path. Romance part does not have the sad music.

I said as much and conceded that is a flaw every character shares, but my "problem" (I use that word loosely because I enjoy Liara a lot she is my second favorite character) is that is her only flaw that I can see. I like flaws in characters that makes them more interesting IMO. I just can't find any flaws in Liara and that makes her less interesting than she could be IMO.
Different strokes for different folks.

Strange that it plays sad music even if you were friendly and supportive of Liara. Since she explains being the SB is a dream job you'd think there's nothing to feel sad about, although she's still pretty much alone there, something she got used to during her remote digs. In some sense this is actually a step back towards her old life. Working in solitude without anyone around.

I think that explains why the sad music is there even in the good friendship version.
I hate the dark foreboding music that plays in the bad version!

I was thinking about how all the squadmates in ME2 winge at Shep if she keeps the collector base, any ideas what Liara's opinion might have been? I think she would have supported Shep keeping the base but I was wrong about Mordin so what do I know.

Liara would definitely have chosen to destroy the base, just like everyone else on your team. No person really trusts the illusive man with that base and I don't think Liara would either.
