I trust him/them/it. As with any of the other squad mates, it didn't happen right away. I hated Miranda, Jack and Zaeed when I first encountered them, but hearing their stories and seeing how they behaved, that changed over time.
I was wary of Legion but curious so I made sure to get as much chat time with him has possible. His story about the heretics and their reasons for helping the reapers sounded plausible, and his entrusting Shepard with a virus that could wipe out ALL geth certainly indicated he was telling the truth about the geth believing Shepard's code was superior. Even though it wasn't an option in the game (it would have made for an awesome renegade choice), Shepard could have copied the virus and given it to the Alliance, Cerberus, Tali or anybody else for future use.
Then, listening to what he had to say about the Morning War, the geth want nothing more than peaceful coexistence. They don't object to sharing the galaxy with organics, but isolate themselves because they believe it's better for all involved if they stay apart... and they may be right.
If the Shadow Brokers' dossier is to be believed, Legion has, in fact, developed emotions. He believes in fair play, isn't above talking smack but accepts punishment for doing so, feels some resentment towards the Quarians and empathy for slaves... and in some way feels cultural guilt over what happened on Eden Prime even though "he" wasn't there when it happened. As for being hopeless in the dating sim... Well, it probably doesn't help matters when someone asks how you feel about them and all you can say is "no data available."
Legion's an all right guy.
Of course, Legion, the heretic station and the geth "civil war" could all just be an elaborate scheme to trap Shepard somehow, but that sure is an awful lot of effort and resources just to punk someone... and I'm not sure what the point of the whole charade would be.
