3) Not really a contradiction... but I can see how that scene could be construed as bogus. My rationale is that with the Normandy disabled, they have no way to launch explosives so the only ones available are man-portable ones. Likely the team couldn't physically carry enough conventional explosives to blow the door (the Cain might or might not work, but I'd have to read the description of the weapon again).
Also, for what it's worth, you can poke holes in or minimize the plot of any game if you work at it. Nothing in the entertainment business holds up to subjective scrutiny because we (as the consumers) can believe or disbelieve any aspect of a character's motivations or the plausibility of a plot point at our whim.
TLDR = If you are looking for a reason(s) to dislike the plot, you will find them, and easily.
