When you start in Origins your characters are weak and the build, including specialisations you give them will be very important. However, as you get more powerful your choice of talents and specialisations matters less and less. In Awakenings they are barely more than padding for your character, especially considering they will end up with three each.
That said, some choices are still better than others.
Oghren - Of the two new warrior specs, Spirit Warrior is excellent (read 'overpowered') while Guardian is kinda useless. Oghren will start with Berserker, so go with Spirit Warrior and whatever other Origin spec you like. Perhaps Champion makes the most sense since Oghren will be the nearest thing you have to a tank for the first two thirds of the game.
Justice - The other warrior. Spirit Warrior is a given, and Justice makes a great tank, so Champion is the natural choice for him. Again, the third doesn't matter much, but Reaver and Guardian are the weaker choices.
Anders - Starts with Spirit Healer. Mages are perhaps the class with the most freedom to build however you want. Keeper doesn't seem particularly popular since it imobilises the mage, but I still like it and moving's not such a problem for a Spirit Healer anyway. Battlemage teams up great with Arcane Warrior, so bearing in mind Velanna will start with Keeper, perhaps you'd prefer to give her the healing duties and make Anders a Spirit Healer/Arcane Warrior/Battlemage. But again, hard to gimp a character, particularly a mage, at this level. I think there is a little amusing extra dialogue if you make him a Bloodmage though - something about it being ironic that to escape being hunted by the templars, he became the very thing they were hunting him for being. Or something...
Velanna - See above.
Nathaniel - Annoyingly he makes a great archer, but starts with assassin, which is pretty much useless for archery (not that any spec is great for it). Better to have him as an archer though. Shadow is good for keeping the heat off, but rather fiddly to use, I think. Never used it much. Legionnaire Scout won't be much use for an archer either, so best to stick to the classic archer specs of Bard and Ranger, I think.
Sigrun - Starts with Legionnaire Scout (I think) and jolly useful it is too, for her. With this, Assassin and Duelist, and built as a duel wield melee fighter, she often ends up as my deadliest companion.

Sorry, got confused. Thought this was on the Awakenings forum...
Alistair - Templar (given) Champion if you build him as a tank, Berserker if you build him for DPS.
Morrigan - Shapeshifter (given) Bloodmage works well, as does Spirit Healer.
Leliana - Bard (given) Ranger works well if you build her as an archer. If you want her to dual wield, Duelist and Assassin are both good, but Assassin takes the prize, for me.
Wynne - Spirit Healer (given) Bloodmage makes no sense RP-wise, if that matters to you...? Shapeshifter is a poor spec generally. Arcane Warrior will at least have its uses, odd as it is to see Wynne armoured up for battle. But probably best to just ignore a second spec for her and sink points into spells/Spirit Healer talents.
Zevran - Assassin (given) Duelist is probably the best bet if you want him dual wielding, Ranger if you want him as an archer. You'd need to pump his Cunning quite a bit for Bard to be much use.
Sten - Berserker probably. With him I just resign myself to the fact that he's a little fragile (for a warrior) and max his damage output as much as I can.
Oghren - Berserker (given) I usually give him Champion. He seems a bit more durable when being mobbed than Sten.
Again I wouldn't worry too much about second specs. Some of your characters will have plenty of spells/talents to collect without much to spare for a second spec line anyway (I'm thinking Wynne, Morrigan and probably Zevran too).

Ehh, it isn't that bad. I only have his first talent for the Assassin tree, but it's pretty useful to have an extra Mark of Death around. I gave him Bard too for the buffs, even though poor Nate probably hated that.
If Zevran had stayed around for Awakenings instead of flouncing off to kill some guys in Antiva, I would have given him Shadow to go with his Assassin and Duelist. He'd have been an absolute murder machine. I might have to make a two-hander rogue next playthrough.

Yeah, sounds like a fun setup. Don't know why, but Sigrun always felt like she should have been a warrior rather than a rogue. Something about her doesn't seem to sit well with hiding and sneaking up on people rather than taking them on full-throttle on the front lines...
