Isn't killing the rachni especially prudent if they did what they did due to mind control? If they had attacked us for rational reasons (fear of the unknown, a growing need for resources or what ever) then those reasons might not be there anymore. Not to mention that wasn't a case of one creature being mind-controlled dominated an entire species. All it takes is for the Rachni Queen to be indoctrinated and it's over, the Rachni are allies no more.

The point being that while the rachni queen would have reasons for lying, there's not enough reason to think that this individual means to conquer the galaxy again, and kill her for it.

First play through I had no idea if the Rachni were going to be trustworthy or not, but the Rachni were a unique species and don't deserve extinction for being a threat any more then the Krogan do. Their way of talking was so... alien. The universe is diminished without them;
"She has colours we have no names for, but she is ending, her music is bittersweet, it is beautiful."
The queen's way of describing things was both creepy and hauntingly beautiful, you could hear a kind of recognition and appreciation for the dying asari, that the queen was sad those new colours were fading in her own weird way. Maybe it's this appreciation for unique 'colours' and 'songs' that lead a queen into a reaper in the first place.
Maybe it's because half my family are very artistic but I can really connect and appreciate that kind of mindset.

Look, the queen submits itself to Shepard's judgement at first. It doesn't say: "Please release me, or else". And it doesn't have the necroed Asari walk straight to the console, as if nothing is happenning and say: "Thank you for killing that mind rapist, if you please wait a minute while I'm releasing myself and we'll talk". It says: "You're standing there, I'm sitting here, awaiting your decision, which will it be?" Now this implies that the queen is going to accept whatever judgement you pass. But if you condemn it to melting, it tries to stop you, revealing that it, in fact, has never meant to accept that kind of judgment. It's called "deceit".Gibb_Shepard wrote...

Compare to Shiala's behavior under similar circumstances. She accepts her fate whichever you decide it must be, thus upholding the reputation of a sincere person she tried to build for herself. Therefore, my ruthless Shepard feels a bit sorry for killing Shiala (but not the real me, after learning that she would have turned green if I spared her!). But killing the Rachni queen was an absolutely justified move, while letting it loose would have been plain stupid.

Iam also gambling on there being a cure for the Genophage in ME3 and I intend to cure the Krogan. That will keep the Rachni in check.

I suppose the queen wants to survive = the rachni are interested to destroy the reaper fleet
The Asari "ambassador" on Illium says that when her ship crashed the Rachni were able to rebuild it rather quickly and made it better (better than asari/council technology) than it was before.
I suppose their technology isn't based on reaper technology (maybe organic ships or something - at least a different path of technology).
