Well, it is possible that they flew to Earth, it isn't a major plot hole, its just a really lame way of them getting to earth. I personally hope for something more along the lines of Geth and Collectors, or some other randoms we don't know about yet creating a new Mass Relay out of the Element Zero Created by Haestrom's sun going off.

Now, I read a couple of pages back (God knows how long ago those were posted, but anyway) that Relays would be useless with FTL travel. Not So. 1: Ship Drive cores build up a charge that eventually, if not discharged by landing on a planet or discharging it into a planets atmosphere, will fry the crew. Relays have no such problem. The have no crew, and thus, it doesn't really matter if the discharge onto themselves anyway. 2: FTL travel can only take you so fast. the more you effect your mass, the more charge your drive core builds up, and the more often you have to discharge, and when effecting an objects mass, the more you lower its mass, the faster it can go. This is still pretty slow and it would take years to traverse the galaxy. The Omega 4 relay allowed us to traverse around 1/4 (Rough Estimate) of the Galaxy's diameter in a matter of seconds.

Also, as to 'why didn't they just fly in in the first place', they didn't have control of the citadel or the keepers. The council races could have just closed the citadels arms (Which are at least as strong as a Reaper's hull) and the reapers would be forced to either leave them, and forgo the information on where their colonies were, the control of the relays, and the fastest way back to darkspace, or destroy the station, forgo all these things, and have to rebuild the station and reprogram the relays in time for the next cycle, all the while traversing the entire galaxy, every system and every planet (Apparently Reapers aren't that bright, one of the planets in Ilos's system says something about being attcked by orbital bombardment, yet Vigil states that Ilos itself was spared, meaning Reapers obviously can't tell if a planet is inhabitted or not without floating over it [I may be thinking of the wrong planet, but I don't think I am]) to eradicate all traces of Sentient life. I think using the citadel is a far better option.
