I completed ME2 with everybody alive in the end. I wish to play ME2 again so I can get my Shepards level up for ME3. My question is that if I were to play ME2 again and not do any of the chracter side quest would it replace my original ME2 ending? Or do I have to keep the lastest ending?

If you import a ME2 character for a NG+ you will probably get two separate saves to carry over for ME3. Just like it is with ME1... You keep your choices the first play and can make new the second time.
