The SR-2 had enough bunks in the barracks for all of the nameless crew + Gardner, Ken and Gabby with like 2 beds to spare. And that's not counting Chakwas or Joker or that nameless marine who shows up in the AI core guarding "the package". Where did the companions with no bed in their "private areas" sleep? Garrus, Samara, Tali and Jacob didn't have cots or anything in their areas. There just weren't enough beds or private lockers. I mean you'd think that when they designed the game, someone would have done a head count to make sure it all made sense.

I'd hate to read your fan-fiction. Not only is that absurd and completely at odds with good world building/story writing, it would actively clash with the in game canon.
A) NOBODY has a ship that large in the ME universe. Even the Destiny Ascension wasn't as big as Sovereign.

Alliance Frigates (the class of ship that Normandy falls in) are named after famous battles, larger cruisers are named for Earth cities and the largest Dreadnaughts are named for Earth mountains. If Shepard did get a ship like you described, it would be classed as a dreadnaught and therefore COULDN'T be named Normandy.
They could change that rule just for Shepard because he is the man

After the suicide mission SR2 gets trashed, like some beams are on the floor, wires hanging and there is even a field barrier thing instead of a wall/window in the cargo hold. (Even though everything is fine and dandy after you continue)
So they could just get it fixed, make it bigger, get upgrades and call it SR3

Repairs are being made to the SR2 during the ending cutscene.
