First one that springs to mind is the bit in Bring Down the Sky DLC, when you have to choose between killing the Batarian (forgot his name) or saving the colonists. That choice literally stopped me in my tracks, I spent a long time trying to decide. It's a good thing there's no timed choices.

It's already been mentioned, but for me, ME2 has one of the most genuinely happy moments of any medium I've experienced. When Tali sees you, she's suspicious. When the VS sees you on Horizon, it's anger and accusations of treason. Liara? She's become the Don of Illium... So when I had to go to Tuchanka, I couldn't imagine what lousy reception I'd get.
