Sometimes all I get is the tiny mini-map with that pointy thing (representing north maybe?) and in the case of a mission the direction to the objective... however, sometimes when I'm on my ship I still get this minimap (as opposed to the map with the layout of the entire place and your location)... now, I like the fact that you only get the minimap for missions... but for my own ship? And for places like Omega with all the shops and stuff? 

I don't understand... on both Omega and my ship I have gotten sometimes the minimap and sometimes the detailed map.

IIRC you tap the button for the detail map and hold the button for the minimap.
