It looked to me more like a dissection to grow a clone. Let's take a look at it together. For your convenience, here's a link:
The 1st part shows a probe being inserted to study the original Shepard's body. A blue liquid is pumped into his veins to dissolve his dried blood, to get a DNA sample for cloning.
The 2nd part is not the same body. It's actually cut away to a healthy clone body. They're tweaking it to match the physical fitness of the original Shepard using cybernetics.
The 3rd part shows the clone's brain, zooming in on a synapse. This could be related to some mental conditioning, like how Warlord Okeer brainwashed his krogan clones.
The 4th part is the loading screen, showing a number of important measurements. Blood pressure. Pulse. But it also shows a DNA strand. That's not important unless this was a clone.

Yeah that's definitely not a cloning process, Shepard was brought back to life by Cerberus technology (the very same frozen body). I think in this scenario you're looking too far into it.
