Really both sides are the same, people just seem to have more trouble with killing nameless innocent mages than nameless innocent templars. I think it may be the stormtrooper thing, you see someone in a uniform and it's easier to dehumanize them.
That right there is one of the reasons I so totally enjoyed this game. No one side was right. It didn't matter who you sided with.
As to people having an easier time killing templars, I think some of this is carry over from DAO and folks playing mages. You couldn't really play a real templar (I mean you could learn the talent tree, but you aren't /actually/ a templar imho) in DAO but you could play a mage. It's sort of the same in DA2.
