I do think 3 years of absolutely nothing between Fen and Hawke is unbelievable. 3 years, like ejoslin said, is a very long time to just wait for someone. I'm not picturing Fenris had a talk or mentioned anything to Hawke, because the codex said they didn't, I think of it as he never said anything (and he made it clear he didn't want to talk about it) but his action here and there pretty much indicates he loves Hawke. Perhaps that's like the fuel pumping into Hawke's hope, so she waited. I'm sure they had many alone time together, friendly onces, where they held back alot...whether it's sexual tension, things to say, and so on. 

At least that's what I chose to explain it, because 3 years is pretty absurd to me. They had a reason to made it 3 years, I just wish I know what that was.

I agree with this.  I think it was just "understood" they belonged with each other.  But it wasn't declared or spoken of, not to each other or anyone else.  He doesn't move in or otherwise describe Hawke as his lover or significant other, not to anyone, and vice versa.  But they know and everyone else knows.  I can see them having some encounters here and there, even.  It's just not until three years after the fact they actually DISCUSS where their relationship is going.

What's funny is that I can actually hear him joking like that at some point.  Fenris actually has a sense of humor. It's dry and very subtle, but it's there.  It totally sounds like something he would smirk and say very matter of factly based on the idea that Varric is always making fun of him for brooding.

I just wanted to pop in and say I'm a Fenris convert. The only character I knew about when I came into DA2 was Varric as I purposefully kept myself from being spoiled. When I met Fenris, my initial reaction an extremely negative 'oh great, an ex-slave who is also an emo elf, how cliche'. I had him in the group just because I needed a 2-hander. That first Hawke ultimately romanced Isabela and killed Fenris after siding with the mages.

This second playthrough, however, I have a female warrior Hawke and I just got to the Act 3 part of the Fenris romance and I have to say I completely misjudged him. Seeing him struggle internally by the fireplace in Act 2 when he leaves, talking to his sister, and finally speaking with Hawke in Act 3.. it was just awesome. He's quickly become my favorite DA2 character .

I think it also took Fenris 3 years to truly realize the following:

-he IS a free man, with or without Danarius dead, but he is now so he got that reassurance

-it'd be nice to have a family, but his family was broken the moment he gave his memory to Danarius, and the companions are more of a family to him than his real family

-ha couldn't fathom why Hawke loves him. Perhaps he doesn't think he deserved her. He walked out because he remember stuff and he emotions are just too strong...well I think he got scared and he realized what he was doing--falling in love

-love and companionship with trust was something really really new to him, he had to get used to the idea he doesn't have to run anymore

-and maybe he finally realized with everyone dead, Hawke's all he's got. She's more Than a friend, she's a lover, a companion, someone who's got his back, who will never abandon him. Sometimes... You don't need a reason for the things you do or have any explanation for things youre not sure of...you just go with it

Oh my, one of the few times I would have said 'oh, hey, that' s Fenris.'  is when he's narrating a book.  The rest.. I never would have made the connection.  That's really cool.  Like I needed more reason to turn into a squeeing fangirl...
