Second of all.. had a theory I'm working on and decide to throw it out to you guys. I was thinking about the ritual that actually happened to Fenris. Also, the ever present question of his memories. Here is my theory on the whole mess.

The lyrium becomes the channeling port and the emotion is the trigger. .. when Fenris is faced with great emotional feeling the connection between the lyrium and his powers might waiver. Therefore whatever memories still exist in his brain are able to be recalled because they are attached, like his powers, and him, to the fade.
Hi all...I wanted to de-lurk for the first time to comment on Arquen's theory here. I like this theory that it's the emotions that trigger his memories resurfacing, as it would nicely explain something that's been bothering me.
I keep thinking about what would be different between Fenris' night spent with Hawke in Act 2 and his experience with Isabela later on in Act 3. During my second playthrough I thought I'd try the Anders romance, but I still couldn't resist getting involved with Fenris first. I figured I'd mend my poor broken heart with Anders under the assumption that I was supposed to have no idea Fenris still loved me (had to use the "sandwich" defense with Anders instead of telling him he was the love of my life - but it worked!). It then came as a nasty shock when, three years later, here Fenris was sleeping with Isabela NO PROBLEM. WTF? I kept thinking of catty things that I'd say to him, like, "He can make it work with her, but not with me?!?"
Of course, you can make the surface arguments, like with Isabela it's just sex...but really, why would the memories resurface in one instance and not another. I found myself comparing the situation to when Angel turned into Angelus on Buffy, that his dark side came around when he was, um, perfectly "happy" for the first time during their first night together. If that were the case with Fenris, he'd have memories creeping up with Isabela, too -- probably multiple times a night! Anyway, I figure it's got to have something to do with something much more fundamental that he feels for Hawke and not, presumably, Isabela, but I am curious about the, er, mechanics.
Anyway, my two cents.

Recommence lurking!
