There's not a real option to spare Coryphaeus, siding with Jeneka has you slaying Larius and releasing Cory from his prision. You still have to fight and kill him.
However I get the distinct feeling that Coryphaeus isn't gone. Notice how Larius suddenly is not under the influence of The Calling, and how his speech patterns take on Cory's slightly Shakespearian phasing. I get the feeling that either Warden is now possessed. Coryphaeus represents the hubris and corruption that created the Darkspawn, while The Architect seeks to end the Blights. It goes along with the whole theme of Change versus Status Quo that exists in DAO and DA2.
The other thing that interested me about Legacy is that we get a little tidbit into Bianca's past. If you look around when your in the Carta Hideout, there's a little letter from Varric to the Dwarf who built Bianca.

I read somewhere else that maybe he doesn't, which is pretty unfair considering even Sebastian might have something?
Hmm....I don't know my main romance is Fenris for the new playthrough with the DLC I'm doing....

I did one playthrough with a post game save. My Hawke, Magdalene was a rogue with Bethany in the Circle. She brought Varric and a friendmanced (maxed out and completed Act 3 Questioning Beliefs) Fenris along (so my party was Hawke, Bethany, Varric, and Fenris). I didn't notice any dialogue that seemed LI specific, but then again it's not out of character for him to be reticent in that regard either. *shrug*
Anywho, loved the DLC and I'm looking forward to playing with more combinations and stuff.

Awwh! Never thought I'd ever say this about anything relating to Carver, but that's too cute. I love it.
I also -adore- Rival!Carver and Sarcastic!Hawke's conversation after the final lock. Had me in stitches, it's exactly what me and my brothers would do and have done more times than I care to count.
BioWare's been spot on with sibling-dynamics in that regard.

Also, try just bringing ONLY Fenris in your party (if you can handle a two-person team-- usually works if Hawke can heal, but you pretty well have to ditch all the chests which is absolutely heartbreaking for sticky fingers) if you're trying to hear Fenris-specific lines. 'Twas way I heard most of his extra stuff in basegame (such as that he didn't follow the Qun, which is after Ketojan kills himself if you don't turn him over to the other Qunari). Although it probably won't do anything for the romance lines... if there are any...

Personally, I suspect that it isn't a glitch. I think, because of the way the Fenris romance arc plays out, it would have been difficult to write lines that make sense at every point along the continuum of Fenris/Hawke's relationship. Take, for example, when you meet Zevran and Fenris pulls the jealousy card. If that triggers during the three-year break, it doesn't make a whole lot of sense. Likewise, some of the party banters about your romance.
So, I suppose I can understand why it was left out, even though it's disappointing.
My current peeve is that they couldn't include any Fenris romance stuff, but they managed to get in a Fenris/Isabela banter. Nothing against that pairing, but it kind of drove home the lack of Fenris/Hawke stuff even more.

When Fenris was talking to Varric about card games, all chatty together, I was half expecting a bit of banter with/about Hawke, but...waah. The "lucky bastard" comments I hoped might relate to Fenris being in Hawke's favour, but nah, it was a card game hand. Since they gave the others some funny and sweet dialogue, we can hope it was recorded and just another Zevran-style faux pas by the game.
(Have to add though, Varric's dialogue was great throughout, and Fenris/Carver's conviction that all the dwarves were criminally insane was epic.)

That banter was so perfect for my Marric Hawke XD I could see him looking pleadingly at Isabela after and being all pretend hurt "Isabela! They're ganging up on me!"
