I'd say that siding with the templars in The Last Straw is worse as well. Certainly on par with the werewolves.
I don't think the mage/templar choice was supposed to be on par with the werewolves. It was Bioware's intention to have a morally grey choice, but they didn't handle it well. It was basically a repetition of the choice in Broken Circle, only under even more questionable circumstances. I think that is why Bioware retconned the presence of children in the Circle away. We never saw or head of any in DA2, and World of Thedas states onset of magic usually occurs during teenage years. But every mage we have spoken to and can discuss their background with developed magic as a child. Not only Anders, Wynne, mage Warden and (likely) Morrigan, but Jowan as well, who was supposed to be a weak mage.
When siding with the templars you can argue that most mages there probably are corrupt, whereas with the Dalish Zathrian was the only one in the wrong. Still, with both you know you will have to kill innocents as well, which doesn't make the choice all that grey for me.
One thing I'm curious about is what people like about Fenris. I can certainly find many traits to admire, and acknowledge that he's an exceptional person, but I've never really been able to like him.
I suspect for a lot of people these things are intertwined (liking Fenris because of his admirable traits and because he is quite exceptional), but Anders running the clinic is certainly admirable and yet I don't like him, so I can see your point. So things to like about Fenris:
1. For me the first thing is his sense of humor. It can be quite subtle and very dry, but he actually holds up very well against sarcastic Hawke (only once instance where he gets really annoyed and you earn rivalry for being snarky). Merrill doesn't get your jokes, Aveline doesn't find them very funny, and Anders generally hates being the butt of Hawke's jokes. Admittedly, most of the sarcastic "jokes" are lame and not very funny, but it's still a great plus that Fenris can roll with it and that you can even pry a few laughs out of him.
2. His voice.
3. His rationality when discussing his views (on magic). Despite what many people like to claim about Fenris, he is not a mindless mage-hater. He has arguments for his position, can admit that the Circle system is not ideal, but it's the best option in a set of limited possibilities. You can discuss these things with him and disagree with him, and he won't leave your group or rip out your heart.
4. The passion behind his feelings. Fenris does not wear his heart on his sleeve, but when you do get him to open up he is sincere, honest, and passionate.
5. Did I mention his voice?
6. His ability to see he has gone too far and apologize for it. I think every time Fenris lashes out at you he reigns himself in immediately (or shortly) afterwards and apologizes to you. I think it can take more strength than one realizes and shows his modesty and sincerity.
