Cerberus would lose its funding if they "fell in line" with the Systems Alliance leadership. Cerberus' donors no doubt are fed up with humans catering to their new alien bosses, and they are more than happy to fund a group that hates that mentality. That mentality is the paragon mentality.
True, but I didn't say anything about falling in line with the Alliance leadership. A paragon Shephard taking over Cerberus will understand how elements of the Alliance want to nail him for even associating with Cerberus in the second game, and the Council is just shoving their heads in the sand. A paragon Shephard can also make the case that being allied with aliens doesn't have to be about submitting to them; my paragon Shephard made that case pretty clear to that rude interviewer in both the first and second games.
And if a paragon Shephard fails to persuade Cerberus's more narrow-minded donors to see the big picture, then he can always look for new donors. His alliance that he gains in the Shadow Broker DLC may prove handy in that regards.
