ME2 gives a hugely positive representation of TIM and Cerberus, and I have a feeling that a majority of the 'TIM-lovers' base their feelings on that lore alone. Connecting the bits in the novels and ME1 to the lore as well gives an entirely different pictue of TIM in my opinion. I'll even be as rude as to say that if the outlined goals of his organization really IS what he wants, his acronym should stand for The Incompentent Man instead, as his tendency to conduct potential galaxy destroying experiments going wrong is far to common than is possibly for a competent leader.

I don;t think he is responsible for the reapers coming to earth, The reapers existed 50,000 years ago and they wiped out the protheans, and the only reason they are coming to earth is because of what Shepard has done so far.

I believe TIM truly believes what he does is necessary to save the galaxy. I also believe he really believes Sheppard is the galaxy's best chance even after Sheppard spurned him at the end of ME2. But I imagine even a true pragmatist like TIM would want a bit of revenge after Sheppard took his super expensive ship and best people.

but there's a difference between looking out for oneself and trying to dominate others while claiming it's self-defence. Trying to cripple others to get ahead of them goes beyond looking out for oneself.
Cerberus are very useful to Shepard and I'm sure there'll be interaction with them in ME3 but my Shep has always been clear to TIM that if he wants things done exactly his way, he can send a Cerberus commando unit in, Shepard does things Shepard's way when he's sent in.
He's a sole survivor and he does want some revenge at some point (and at that point, he believes Miranda would be an excellent replacement, much more in line with his vision of what cerberus should be about), but in the mean time, he's not going to turn down help or go looking for trouble unnecessarily

Plus I wanted Intel. I gave him the base ( also provides for a great story). We can learn a lot from it and gain more tech/history/weaponry.
All this considerations are 100% true... but think about the full Renegade Ending... TIM brought back Shep and did everything else just because he had no choices, but in the moment when Shep and the team would been useless for him what might have been happened? He's a manipulator, always looking for more power "for the good of mankind"... I simply cannot trust him, and neither my Shepard, who is a Solo Survivor. I'll probably be merciful, killing him quickly or even just arrest him, but no way I'll let him stay free just because he hasn't the time to betray me.
You know I don't trust anyone who's on that "for the greater good" stuff lol. This is a good point, but I'd like to keep him in the mythos just off the strength of what he brings to the story. Also TIM is so connected that I doubt he'd even go to jail. He gets funding from Alliance folks. Think Nicholas Cage in the movie "Lord of War." That last scene was awesome where he got out of the situation lol. Plus I think he is so shrewd that he is prepared for just about every possible situation that can happen regarding Shepard's would be new found consciousness. He's a cruddy guy but he's needed at this time. Think of where humanity and the galaxy would've been without him. However if he was taken out, Miranda would be a good back up, but then again she was one of 12 LT's that he had.
I think its one of those damned if you, damned if you don't situations.
