If I recall correctly, the Thalmor easily captured Hammerfell during the Great War, which may have been due to a lack of unity between the Forebears and Crowns, which in turn prevented the Redguards from utilizing their full military strength. After the Great War, I'm guessing that the Thalmor believed that they could still take control of Hammerfell despite the losses they incurred from the war, since they were able to take the land so easily before. However, I think I've read that the Forebears and Crowns reconciliated during the Great War, thus leading them to have a more unified guerilla force after the war. After five years with no success, I think the Thalmor decided to leave the conflict as a stalemate.
I still think that the Dominion wants Hammerfell as a strategic position for their next invasion. I wouldn't be surprised if the Thalmor actually instigated the Skyrim Civil War, in order to keep the Imperials and Nords busy while they return to Hammerfell in full force.
