You keep mentioning this, and I have no idea what you mean by it.
Leveling up does not give you skill points. It gives you perks. And you get 1 perk every level up. This never changes.
What can change is how fast you level up. That's where those stones come in. Stones make your skills increase faster. And the faster you increase your skills, the faster you level up. Stones don't, however, affect how many skill increases you need before you can level up.
For example: You just hit level 5. You need 10 skill increases to reach level 6. Using the Lover stone will simply make it so that you achieve those 10 skill-increases 15% faster. This means less Iron dagger crafting to increase Smithing skill, less selling stuff to increase Speech skill, less whacking your opponent with your sword to increase your 2-h skill...etc.
Let me explain it in very simple terms.
I have two playthroughs in which the PC reached at least level 40. So I compared those.
In one I wanted to be a mage, but somehow ended up using "rogue" skills more often. So I did not effectively use the boosts given to me by the Mage Stone. The result at level 40 was 505 skill increases.
In another I wanted to be a "rogue" and selected the Thief Stone and used the boosts effectively. The result at level 40 was 465 skill increases.
The numbers were taken from the stats pages just after leveling up. They were easy to find, because I always save before and after leveling up.
Edited: It seems you are right. You will have the same number of perk points.
Edited 2: The issue is that the skill levels of the one which used the boosts more effectively are higher. That's the problem.
Edited 3: I checked this by adding up all the skill levels and to my surprise it was the other way around. The one with 505 skill increases has a total of 810 and the one with 465 skill increases had a total of 770. So, I checked the individual ones which mattered to the build and compared those (the first column is the one with 505 skill increases and the second the one with 465 skill increases):
97 -> 10083 -> 90
69 -> 76
100 -> 100
56 -> 73
56 -> 62
These numbers indicate that my assumption is right. The boosted ones increase faster, while at the same time you have less perk points to invest. After all, both numbers came from level 40.
Edited 4: The first one in that list is irrelevant, because it is not boosted (it's the Smithing).
