They've seen the ship. It's not a question wether the ship exists or not, but rather what it is. The Council seems to think it is some kind of geth construct.

Interesting this - on a different tack - I wondered why Liara's testimony wasn't also considered as it seems that an Asari's ability to 'mind meld' would be accepted by The Council. She has also seen Shepard's visions. And of course, there is also the evidence of the indoctrinated - politicians eh?
