Well, let's compare reapers to guardians from freespace 2 or to eternal ones from starcon 3, they have similarities in words 'kill' and words 'harvest'.

For plot's sake and further legends, I'd say that reapers were created by some prehistoric cerberus to put order above chaos. So they keep integrity of non-evolving machines, periodicly hard-format all chaos and --controlably-- harvest successful evolutionary moves via study and indoctrination.

This way of imagining leaves us with a lot of possible continuations, regarding the prehistoric master race possibly dormant or just in a space-time bubble which lets them watch a million years in one their year and get the reaper harvesting cycle research results every week for their [yep another addon here] vile purposes of say curing the genetic aging of their race, gaining perfection or just some vile religious purpose.

This explains both reaper behavior and allows the plot to go further in different games of same universe, methinks.
