When did Shepard find out Saren was going to attack the citadel?

It isn't a huge deal. But I imagine the idea is that after doing the mainline missions, specifically Virmire, the assumption is that Saren is amassing forces to attack the Council. Maybe that is what the STG predicted in their report from Virmire.

Who knows, it is something of a leap.

If the journal is the issue, I suppose I never really payed much attention to that. If you ignore it, then after the main missions you get a message that "the Council is taking action against Saren." When you report to the Council, it is just token action and some extra Citadel defense, which could just be considered them covering their own ass.  Shepard wants a mandate to go into the Terminus to find out what Saren is really up to, but that is denied by the Council.

Replayed ME1 recently and the exact same question came to my mind immediately.I guess we were all so much in awe of the new IP when playing it for the first time(s), that we didn't recognize flaws like this one...

It's what I call a "plot leap" not a plot hole. After talking to Sovereign it is reasonable to assume that in order to wipe out organic life that the Citadel would have to be attacked. It isn't a mistake as much as it is a jump in conclusion. A plot hole is something that doesn't make sense. It makes sense, but the conclusion is drawn before it is spoken. I apologize for the semantics, but I guess I see it a bit differently.
