I have my game set to automatically level up character and squad, however the game says I have two squad points to use and it seems to want me to use them right now manually.  If I wait and gain another level or two will the game automatically use my squad points?

Yes, probably you don't have sufficient squad points to buy a rank. The costs increase the higher the rank.



Personally i would advise buying the abilities yourself so you can choose which one to get early and which to leave late
