After installing my game on a new computer, carrying over my old save from my old install of ME2, everything was fine, apart from the achivements being gone. But then after I finished Thane's loyalty mission, I went to my research screen and tried to get Advanced Training; and the only Loyalty skill available to be learned by shepard was Thane's, even though I had the loyalty of all of my other crew member's [except Jack, I have not done her mission yet].
I imagine this is because when I copied the files from my old install I just copied the 'Save' File and not the entire 'Bioware' File, or perhaps for the same reason the achivements didn't carry over. Is there anyway to fix this, or will I have to play without the previously gained loyalty skills available to shepard in this playthrough?

Yep, you got it.
The advanced skill training looks at your "Got so-and-so's Loyalty" achievements to determine what it will allow you to choose.There's nothing you can do now, I'm afraid, aside from either re-gain the achievements or get someone else's Player1.prf file. In the future, transfer your Player1.prf file as well as your saves.
