Battle of the Citadel - so epic
Beginning of ME2,Shepard's death - so sad,so great
End of LotSB,when not romanced Liara leaves Captain's quarters and when the doors close behind her,Shepard quietly says "Come back soon". - for me,saddest moment in ME2

The space battle scenes during the Battle of the Citadel. Especially the final blow Normandy delivers against Sovereign. I always get a really satisfied feeling at that bit.
Mass Effect 2
Probably the very end of Project Overlord. Such a fantastically thought out scene. Sends chills down my spine as it fades out. It'll probably stay with me for a good while.
Oh and the very beginning of the game. I was like

The choice on Virmire. There was nothing heroic about the death... it was just a death. Hard!
The Prothean visions. Always fascinated me. Huge sense of loss and time. I liked that.
Talking Saren back to sane. That was a great moment with a great resolution.
Meeting Archangel. One of the times I actually felt exactly what Shepard was feeling.
Tali romance. Swoon!
Jack's loyalty mission. Great environment, action dovetailed with the story. Felt bad for the loony.
The Collector's trap. I loved the huge sweep of the setting, the revelation, and the resolution.
Joker's mission. I loved the "we're screwed" feeling that ran all the way through it.
Everything after the Omega relay. From hitting the relay to fighting the boss. Fantastic ending.
Overlord. Great setting, great things going on in the setting, and a hard choice at the end. Great!
LotSB. Awesome from one side to the other.

Virmire - I knew who I was going to save, but I still spent ten minutes staring at that screen
When Saren (spoiler?) shoots himself
The ME1 ending - I actually thought Shep was dead for a moment...
The Mordin loyalty mission
When I lost Legion and Samara on the suicide mission

Nihlus's death, he seemed really cool and it grabbed my attention for a while.
Virmire was big and I always ended up killing Ashly.
Liara's Romance was nice and it moved me the most in the first game.
Mass Effect 2:
I hated working for Cerberus, I felt like I had betrayed everybody.
Getting to Archangel only to have his face blown up, I felt like I had failed him.
In Mordin's Loyalty mission dealing with the Genophage, I may not like it but I felt like it was a necessity.
In Tali's Loyalty mission I felt accomplished for getting them to drop the treason charges without making her father the bad guy.
In the end of Overlord.
The suicide mission when not everyone made it out (second try), I wanted to kill the people I hated, but instead the people I loved died.
The thing that most moved me was in the Lair of the Shadow Broker. What the specter said to me was hard and I hated working for Cerberus, but what hit me most was what Liara said to me... I loved Liara as much as I loved Tali and it was just so harsh, and it hit me where it hurts.

For ME2 - I haven't finished the first playthrough yet. But I'm excited at the prospect of romancing Tali and hope that she will return in ME3.
The opening of ME2 when the SR-1 is breaking apart.
Seeing the SR-2 for the first time.
Finding out Archangel mission.
Arriving at the Citadel for the first time in ME2.
There's more but I'm always pressed for time with distractions when making posts.

But if I had to choose...
I guess I would say in ME1 when I'm chasing Saren and Vigil stops me.
Meeting the last remaining character (kinda) of an extinct race and hearing the determination of Vigil and what essentially amounted to a plea for justice and help all the while being the only hope I had to defeat Saren and Sovereign, while having the soundtrack music play...

This kinda sums up the ME series. I'd like to add the choice of how to deal with Jacob's dad in his loyalty mission

It would definitely have to be when Shepard climbs out the rubble at the end of ME1 after Sovereigns attack. Your squadmate's initial sadness with the "Form the Wreckage" track playing in the background was perfect. Then when Shep runs to the top of the debris, it was godamn epic.
Mine was actually right after that, when he smirks. He'd been such a flat plank the whole game that that little bit of emotion rocked right then.
The Vigil thing was cool but didn't affect me too much. When I got there in the middle the talk I thought, "Wow, this reminds me a lot of that time I met the librarian in Neverwinter Nights 2."
