I think Shepard will still do loyalty missions, only not for his sqaud. Lets face it, more likely than not the people who will fight along shepard will already be loyal to him, so I think Shepard will have to gain the loyalty from the different species he is trying to recruit to stop the Reapers.

have Shepard help unite the krogan clans with Wrex. Have him help the Quarian's and Geth settle their differences, etc. And I think keeping the council alive will help Shepard gain the aid of the asari, turian and salarians much easier.

And I think that if you sided with Cerberus, you'll work undercover and still help all the species, but turn on them in the end. But, honestly, the paragon seems to have a more vibrant and interesting path in front of him
