Strictly on evaluating crew...An AI could evaluate completely unbiased by personal attitude, emotion, or desire to protect a friend if they suck at something. An AI could do it faster too. So I think an AI is better suited.
That said, this is Cerberus we're talking about, they wouldn't trust an AI if it just saved your ship from the Collecters' attempts to capture the crew and (probably) destroy the ship.
One thing I didn't like was how she seemed to make certain uncomfertable/bad situations worse (did she have to be so mean to Jack after their loyalty missions? or get mad at Joker for something that probably wasn't his fault?) I really didn't care much for her attitude at the beginning, but she wasn't as bad as some here seem to think. I hated how she was automatically 2nd in command due to TIM and pointed it out often, but that's my opinion.
I'd have probably chosen her anyway (Because EDI would DEFINATELY be OOTQ on a Cerberus vessel), but I didn't like it being forced.

I know I'm a guy but still. Ew. In ME2 I think they tried too hard to turn Garrus into a space Frat bro. I just got really grossed out/creeped out whenever he talked about his sexual exploits. I don't know if it's because of how his voice gets creepy growl when he does, or because his original voice actor is ...well...yeah.
Anyway, the point is Miranda beats Garrus hands down in ME2. It's sad but it's true.
Hell, even the trash compactor beats Garrus in ME2.
At least you can interact with it, it won't just brush you off for calibrations after three lines of dialogue.

Okay, you don't like her, but don't go around pretending she's inept for the position she's in.
She's assertive, independent, highly intelligent, composed and extremely rational, all those are qualities highly valued for my view of a second-in-command as basically s/he has to do everything my Shepard has to do should s/he be unavaiable.
Garrus is more emotionally driven, and virtually bows down to anything Shep says and I can't see him really dealing with paperwork or solving conflicts on board. How is that better?
If there is anyone that should replace Miranda, it's EDI.
