I realize this may sound like sarcasm, but it's not. You can't just transfer an AI in the ME universe, since the AI's "personality" so to speak is a combination of the quantum state of its unique blue box and its programming. Altering the blue box essentially mind-wipes the AI.
EDI is the Normandy now. If the SR2 gets destroyed or EDI's blue box is unlinked from the ship, EDI is dead.

So I didn't just imagine that blue box stuff, yay. That confuses me since apparently we are to believe that the geth upload and download themselves all the time apparently, so if they are sticking to the lore they are constantly becoming new people or something and dying repeatedly?

Blue Box is a hardware part of AI, without it they are just strings of code. Blue Box allows free will, creative thinking and other 'sentient' stuff. When code of future AI loaded on BB it gets personality (kinda magic but still), if you load same code on another BB or rewrite old one you'll get new personality.
VI works on usual computers and can only imitate thinking, they are usual programs. Geth are VI, all their personality is fixed in their program code. That's why they can be easily uploaded on everything.
I hope my explanation is clear enough.

Normandy SR2 is a cerberus ship. I reakon Shepard will be active with the Alliance and SR2 and Cerb will be cameo.

We should also consider the beginning of ME3 may even reflect the choices made and if you still have the SR2.
