Remove the Cerberus symbol, even if I'm working for them no need to broadcast I'm a terrorist.
Turrets, lots and lots of turrets, and put all those lazy arse crewmates to work firing them.
Eject the Hammerhead out the hangar bay and replace it with the Mako I'd recover from the SR1 crash site.
Furry dice for the cockpit.
Load up the hanger with one-man fighter craft, just so that I can order all fighters launch.
The option to call everyone to the briefing room whenever I want.
A brothel, so that Shepard can earn extra coin on the side whenever he stops off at a port by whoring out his squadmates (Kelly already does this, but doesn't charge).
Loadsa armed marines on guard everywhere. Would be really cool if the available guards depended on which races you had recruited, so you could get Turian and Krogan guards if you had recruited them.

I have considered firing Rupert, but not because he isn't a decent cook. Rather, I sometimes wonder if he's a case of Steven Seagall as The Cook: an undercover operative posing as an incompetent crewman in order to keep an eye on you all for TiM without even Miranda knowing. He is really the ultimate killing machine, and if Shepard betrays TiM (or when Shepard is of no further use to TiM) then he is under orders to take them all out and recover the Normandy for Cerberus. He does come across as very pro-Cerberus when you consider that most of the rest of the crew don't really seem to care all that much (case in point: O'Donnelly, he only cares that he gets to work on the engines).

Beds for all! (and one big one for me so that Garrus/Tali can fit better and we can have pillow fights!)
A "stun burst" thing, like the thing Morrigan (DA:O) can do when enemies surround her.
Something turian, something quarian, something drell and a training room for exercise and Grunt work (hehe).
A computer with which we can hook up to the extranet. Or at least a tv that shows the news.
A vault.
A competent doctor who stashes medi gel somewhere.
An armory that has ammo.
The option to turn all the lights off on the Normandy.

- Definitely get bunks for the squad: sleeping on the floor or on a sofa for weeks is NOT an option.
- Set up training room (either holographic or simply a corner of the cargo hold) for combat practice (or simply oggle Samara as she works out...).
- Get a Mako Mark 2 (the one with the real world physics) with some decent armor and shield.
- Keep the Hammerhead for terrain too rugged for the Mako Mark 2.
- Add an armor section to the armory (to store your squaddies armored enviro-suits... You WILL buy them some decent armor next time, right?).

I'd like my cabin to have access to the crew's armaments. I can call Tali for a late night mixer, but can't tell Legion to leave the Incisor for the Widow on our next mission?
Paint jobs on the Normandy, maybe I'd use them, but they'd likely be availible from stations and not able to be switched on the fly, so not too needed. Normandy looks sweet anyways.
Lastly, the simulator room, yes, yes, and more yes! After insanity, why not go to the range and be able to set the difficulty to freakin' impossible. I don't even need enviroments, or the ability to run and hide. While nice, I just need a holo-rifle range where I can improve my aim and reaction times without needing to reload my Shep from the grave everytime I fail. Maybe a chance to practice against my squad's AI, to practice beating engineers or charging krogans by taking on Tali or Grunt would be twice as nice.

This. Why does a 'secret' organization even have a logo? And why do they plaster it everywhere?
A training room would be nice so I can try out new builds/squadmates/weapons without having to fly around the entire galaxy looking for the one planet I haven't landed on yet.

Also, squad members can move around the ship, from their rooms, to the lounge, C.I.C, armoury, gym and so on.
