If he's made the tech expert he helps save everyone. He fights with everyone to defeat the Collectors and if you bring him along to destroy the Human-Reaper what does he do? Help you kill the Human-Reaper. When Shepard goes to either destroy or save the base he... does nothing he stands there. The idea that someone can play the game see how Legion helps you defeat the collectors and ruin their plans as some sort of conveluted attempt to trick Shepard is silly.
I'm half expecting you to continue this idea when ME3 comes out and the Geth are helping to fight the Reapers I can see it now "Nope... they're destroying the Reapers because they are working for the Reapers." lol

From a storyline standpoint? BW would be insane not to have the geth storyline go this route given the controversy and subplots it could generate which is what BW is most famous for. It'd be like a political satirist passing up a gaff some politician made of one of those talkshows.

By the time of the Suicide Mission, hell by the time Legion wakes up, the Collectors are already finished. It doesn't matter if Shepard is killed. It doesn't even matter if Shepard fails. With the Reaper IFF in Cerberus's possession, it can simply try time and time again, and give the IFF to the Alliance or even the Council if it is incapable of succeding. The Organics have breached the Omega 4 relay, and the Collector gambit has been fatally compromised.
Legion rebelling and betraying Shepard at this point does what for the Reapers: kill an interesting specimen they don't believe will decide the war? Stop the first attempt before the Collector Cruiser is eventually shot down and the base destroyed? What is the long term value to the ultimate goal of the Reapers, their victory?
Legion 'breaking cover' doesn't help the Reapers or 'evil' Geth as much as not doing so would. Legion's hypothetical deception, and the value of a Reaper-allied Geth at the time the Reapers return, only lasts as long as the Geth aren't re-identified as an enemy and wiped out before the Reapers arrive. If the Geth and Organics fight now, the Geth probably lose/get destroyed and the Organics enter a military buildup which makes Reaper victory harder. If Geth and Organics don't fight now, Organics remain in state of not-preparing, while the Geth remain intact and fit to act when the time comes.
If Legion and the entireity of Geth were Reaper aligned, the time to show it would not be the Suicide Mission.

Your mistake, I believe, is the confusion between that I note that there is a big difference between a meta-knowledge certainty in Legion being good, and the much shakier in-game support for having total faith in Legion's claims, many of which are unverifiable and escape any sort of oversight to ensure honesty.

The Collectors were only done when Shepard set the charge to either destroy the base or wipe out the Collectors.
