I'm on my first play through, and am currently fighting through Saren's
base on Virmire. I found my way to the second Beacon, received another
vision, and spoke with Sovereign.

After this happened, I decided
to go back into the lab area, and explore parts of the base I had not
yet been too (expecting that the next section with the breeding ground
would end the mission at the base, and prevent me from going back). I
discovered the holding cells, fought a few more enemies, and found some
items and upgrades.

Now that I'm finished exploring, I cannot
continue on to the later part of the base. When I go back through the
door outside the lab area, there's a raised drawbridge that I can no
longer cross (to get back to the area where I'd met the Asari and talked
to Sovereign). The save I'd made in that area had been overwritten, and I don't have autosave.

I'm playing on XBOX 360, so I can't use Ghost..
