So in the context of the scene, he was speaking with Ashley. It's possible that he switches mid-conversation and tries to converse with Joker, but keep in mind that Jeff left the Alliance fleet to join Cerberus. I don't doubt he will be reinstated or that he's piloting the Normandy, but it is something that lends a little more credence to the idea that Anderson is speaking to Ashley.
Ashley's promotion makes sense in light of her being a Spectre - she goes from NCO to a commissioned officer. I mentioned on the LJ group that I can picture some Alliance bureaucrat somewhere grousing over the idea of an NCO being a Spectre and the need for Ash to become an officer for the prestige factor alone (if she hadn't already been commissioned before then). Also, especially in light of her family history, making the jump from NCO to Lieutenant is a big deal and a nice arc for Ash. Not sure that they would feel the similar need to promote Kaidan yet again since he's already jumped two ranks [Staff Lieutenant ->Lieutenant Commander ->Staff Commander] whereas Ash went [Gunnery Chief ->Operations Chief-> Lieutenant]. Presumably Ash is only a
2nd Lieutenant at this point. And while I'm discussing rank, Captain Anderson is now

Also, I was always under the impression that Shepard, despite being a Spectre, is still very much so under the authority of the Alliance. She/he doesn't
have to be since Spectres are above the law in many ways, but rather, Shepard chooses to continue to be Alliance. Theoretically, Shepard could have left the Alliance Navy after being made a Spectre, but it makes sense for both parties to continue the relationship - after all, the Alliance gives Shepard resources (the Normandy and her crew) where the Council does not, and in return the Alliance gets a special operative who can work outside of the political/diplomatic system when necessary, but whom they can always disavow as working directly for them.
