A person who enjoys her alone time will continue to do so whether they're in a relationship or not.
Merrill might like having her own house. She might prefer the alienage, either because she's more comfortable living among elves or because the humans of Hightown make her even less welcome than they do.
I think it's because no matter her circumstances - and being with Hawke in Hightown is probably pleasant - she is still a pariah from her people. Merrill doesn't fit in Hawke's world and she says she doesn't like Kirkwall.
