Um, it's been pretty clear since the beginning that Spectres are intended to be visible. It's a form of intimidation and/or warning. The Council assigning a Spectre to something is often the last step before fleets get involved. Their activities may be classified, but Spectres themselves are definitely
not. Just read the Codex:
The Spectres were founded after the salarians joined the Council. For many years, they operated in secrecy, as back-room "problem solvers". Only after the Krogan Rebellions did their activities become publicized. Assignment of a Spectre is less contentious than military deployment, but makes it clear that the Council is concerned about a situation.
If you notice, Saren was very well known, and he too appeared in relatively public Council sessions in ME1. Also note the multiple mentions of Spectres in the Cerberus Daily News (notably, Tela Vasir).
