While on the subject of missions, I really liked the longer style missions in ME1 as opposed to the shorter missions in ME2. I feel that the longer missions really made me feel more engrossed in what was going on.
In ME1, I loved the way that Ashley Williams was written, and the kind of conversations you can have with her. I like how she has her own opinion, and doesn't just fold easily in discussions with Shepard. I also like how these conversations present an opportunity to define who Shepard is, as well - his views on politics, his views on religion, and so forth. I would like more conversations like this in ME3 - discussions where Shepard can explain his own views on complex subjects to characters like Ashley or Miranda. This gives the player a chance to flesh out the background of their own character, and makes him seem less... I don't know... "stiff" and "disconnected" from the game world.
I liked the more complex skill system in ME1, but I also like (and prefer) the simplified combat style and weapon and armor systems in ME2. Ultimately ME3 will be whatever the Bioware team wants it to be, but I think it would be neat to have a system that melds the skill system of ME1 with the combat, armor, and gun system from ME2.
I like Zaeed and Kasumi. Both had excellent loyalty missions, especially Kasumi's, which was a nice change of pace. Even though they're DLC characters, I think Bioware got a lot right when they created them. I only wish it were possible to have real conversations with them on ship to get to know their characters better - because both of them are so awesome.
I really enjoy Overlord and Lair of the Shadow Broker, and hope that the next DLC is as fun and is written as well as those two were. Even though it was a small element in the Shadow Broker DLC, I like how there were references to Shepard's past, like his unit on Akuze. It reminded me of how the character's background was often referenced in ME1, and would change the way other characters reacted to you - which is something else that I loved about that game.

Tali talking about her people in ME1 was very interesting. I loved those conversations. She was one of the most interesting characters the first time around; right up there with Kaidan, and Liara. Meeting Liara was pretty awesome. The opening scene, with the heroic music playing, as your newly created Shepard walks the length of the Normandy, is definitely one of the scenes with warm fuzzies.
And of course the romance scenes (blue butt FTW, lol)

Mass 1- Assuming control of the Normandy for the first time...(see what I did there???)
Mass 2- Suicide Mission speech was absolutely amazing and totally summed up how I felt at that moment...Bioware seems to always know what's on my mind! Tis' a marvel!

Mass Effect 2: First being put in charge of the SR2 and just walking around a gleaming brand new ship wondering what my first move was going to be. I also liked the feeling of some areas of the ship being off-limits initially...at the time I had assumed they were put in place by the Illusive Man so that Shepard wouldn't have entire control of the ship, a way of controlling him.

When you say "wow moments"... I hope you mean they're even more emotionally wow than what we've seen already! Like Boromir-fighting-to-his-last-breath wow... or Aenea-marching-into-st-peter's-basilica wow... or Tom-arriving-at-Xibalba wow... Pretty much any "wow" that almost had me in tears!

The mansion in Kasumi's lair, if only Shepard could have stole that, it was beautiful.

From Mass Effect 1: Noveria (if I'm not mistaken) when you have to input a code and you choose "Mumble something" from the dialogue wheel. I just couldn't stop laughing
From Mass Effect 2: I hadn't watch a single trailer of the game, so when I realised that I was going to have a Geth on the squad, I was pretty much shocked!

Mass Effect:
1) My first landing on an uncharted world with the Mako and trolling around the moutains of Presrop with it. I'd heard from a friend that the the Mako would be impossible, but I was happily surprised that it wasn't, and feeling like a galactic explorer going boldly where no man has gone before was just a thrill.
2) Landing on the Moon for the Rogue VI mission and seeing Earth and the Sun. After all the far-flung uncharted worlds in strange solar systems, returning home was a wow-moment.
3) The Battle of the Citadel, all the way.
Mass Effect 2:
1) The friendships my Shepard was able to develop with the squad, especially Mordin, Samara, and Thane.
2) Shepard's Paragon speeches, especially his "I'm going to stop the Reapers, but I'm not going to sacrifice the soul of our species to do it" to the Illusive Man at the end.
3) Curb-stomping the Collectors and getting out with everyone alive, followed by a satisfying explosion.

Good news -- the game is set with a lot of time to test and fix...
Bad news -- no clue if us fans had any input. Certainly no discussion, though LotSB proved that they're still listening.
EDIT -- I feel utterly off-topic here.
ME1 -- Going through the Conduit was my biggest one... that and ... the night before.
ME2 -- Lair. Wow. Best writing BioWare's ever done, ever, in DLC for a game where my main complaint was the writing. Made my Talimancer friend who never comes here say he thinks Liara's the best written character in the series. ... Wow.

That moment, making him see what happened to him...realizing that he had fallen into the indoctrination and will of sovereign, was probably the most significant character moment throughout the entire game. I had read Revelation, and so I knew what Saren was like...such an interesting character....such a tragic character. I felt so bad for him at that point. I knew he had been mislead...Virmire confirmed that.
I wish we had Saren as a helper in defeating the Reapers...he really was someone that...man...he was just an amazing character.
