If you still want to be nice to her, you basically just have to put your foot down about protocol and eventually she should get the hint. The ME1 romances seem way harder to avoid then the ME2 romances. I've never had a problem with squad mates flirting with me unless I was interested in them in ME2.

If you plan to go no romance at all, when she first ask about aliens being in the confidential areas, you have to pick the "you're out of line" option.

From there you can still talk with her, but her romance won't be initiated.

There isn't a let them down gently option. I resorted to leaving her behind on Virmire.

I started to romance her once, but once she started going on about religion, on top of her distrust of aliens, I didnt want to bang anyone who would be willing to don a white robe and pointy white hood.

She now gets blown up in every playthrough.

She is nowhere near that bad. At most she's just cautious and hesitant on trusting aliens, that's not the same as blind outright unreasoning hatred based on an ideology of racial superiority which is what white pointy hoodedness stands for. Hell when she meets the Terra Firma party she can't stand them and refuses to have anything to do with them and she actively refuses to have anything to do with Cerberus due to their extremist views on aliens. She isn't going to don a white hood and cloak.

Also what does her religion have to do with anything she, man I've said this so many times now, only says that she believes in god once. She doesn't rub your nose in it, she doesn't try to convince you that her religion is truth, she gives off no impression of being fanatical, instead she's quite calm and relaxed about it. And it has nothing to do with aliens or any apparent mistrust of them.
In fact when asked on her opinion regarding diversity of views in the galaxy and her belief in god Ashley pretty much says that she doesn't believe humans are superior or that there's some kind of divine mandate for humanity. And that's it, that's her whole opinion on the matter.
Frankly I don't see why Thane or Samara or Liara get away with really obvious religious sentiment, but if Ashley does it then she's to be condemned.

So basically while people flanderize her caution towards alien foreign nationals they also trip over themselves and reveal blind overreacting hatred due to the fact that a character happens to be religious. Makes me wonder who the real bigot is.

Anyway OT:

If you pick an early 'out of line' line of dialogue when she makes the mention of a security concern about having foreign nationals on board the Normandy, then she'll accept the relationship as purely proffessional with maybe an ounce of friendship in there.
That's my view anyway.

EDIT: I apologize, it seems I overreacted a bit with unnecessary degree's of rage, please do not take the above post too personally. I was rather stressed when I wrote it and I've just calmed down a bit.

I agree with what V-Rex said, she just told you once she believes in God without trying to convince anyone, just telling us her opinion.

I agree, V-Rex. I was pretty shocked to see how many people hate her just because of her religion. I'm an Atheist, but I've never had a problem with religious people at all unless I feel they use their religion to justify hate. Which clearly, Ashley does not.
