Hello,
I noticed that when I edit the leliana .mrh in the toolset, in the part selection of the toolset the base model option is greyed out. Does that mean that if I were to export that mesh to blender and edit it a bit, I would have no way to actually have Leliana use that morph in-game?

It's greyed out regardless of what sex/race/preset you use. It's the model you are selecting from the drop down menu when you first create a morph. A morph is exactly that - a morphing between multiple different meshes modelled to the extreme ends of the spectrum for each particular feature. The base mesh is the neutral starting point these are derived from.
While you could make a custom head model for Leliana (based on the base HF mesh or a completely custom one), it would no longer be a morph. I don't think it is possible to add additional meshes to the morph system, either as added options to an existing sex/race, or as a completely new sex/race. You could possibly set her up to use a custom head mesh in the same way as certain creatures (e.g. Darkspawn, Lady of the Forest, etc), but then I think she'd be stuck with a single body mesh (i.e. wouldn't show equipped armours). To be honest I don't know if that's possible for party members (it should be for non-party NPCs though).
EDIT: Just did a test with Alistair and it is indeed possible. You need to extend human_heads.gda with your new head model and then make a new UTC using that head instead of a morph.
