I did cuz she annoyed the hell out of me. Ignored me, trash talked my best friend, and then said I smelled. Disrespect is everywhere.

She also strongly intimates it beforehand. Once Leliana tells Marjolaine to stop bullsh!tting around about why she sent assassins to kill her, Marjolaine admits, "In truth, you have knowledge you can use against me. For my own safety, I cannot let you be."
And as if that's not enough, she then proceeds to go on and on about how she's been stalking Leliana for years. One doesn't need to be a meta-gaming fortune teller to predict what will happen.

I thought that Leliana stated that she was lying and that she wouldn't be back.

wickedgoodreed is correct -- the only time in that conversation where Leliana says Marjolaine is lying is when talking about why she [Marjolaine] sent the assassins after her [Leliana].
Edit: Here's the comment afterwards if you let her live, along with the scripting comment.
Leliana: She's gone. I don't know what to think. She said it wasn't over. No--she was lying. She won't come back. (A little stunned, but worried about whether the ordeal is over and trying to convince herself that it is.)
Later, she decides she has to go after her herself if she's not in love with the warden.
AND she says this in the conversation afterwards if you don't kill her:
Leliana: Even now, I feel some regret at not ending her life, in order to protect my own.

Thats funny because LS had the exact opposite effect on me. I actually felt worse about killing her, sure Marjolaine was a **** but Marjolaine actually seemed like a more sane person in LS aside from the paranoid killing **** in Origins. Plus LS made the loving relationship between the two so much more interesting.

This is what happened to me. I let her live and I played a commoner dwarf. I have a theory to what happens at the epilogue of the game. I aimed for the good ending and Leliana started making bard songs about my sacrifice. After she started doing that, she vanished. "Oh Leliana darling is looks like your friend is gone. There are only two endings to your sacrafice, really both depending on if you harden Leliana or not.
Hard- After you die she stays in the court and mourns your life for some time. Then afterwards she writes a ballad about your exploits. But after one performance she vanishes. It then goes on to say that she is rumored to have headed back to Orlais to exact revenge on the ones who had betrayed her. (This happens regardless of Majolaine ending)
Soft- After you die Leliana falls apart. Sher soon pours her heart into a ballad of your exploits, but after one performance she quietly vanishes. It is said that her maid found her crying in the night and with tears in her eyes she said the maker would reunite her with her love. The ending suggests that she commits suicide.
I personally perfer the soft ending as opposed to the hard one. Mostly because the soft ending has a together, forever, in love element to it.

That's cute, she loves me! Though, I did not want her to kill her self. There could be a chance she shows up in Dragon Age 2 and the actions you do in this game effects the next one. But then again, I killed flemeth and she returns in the seconed game. I sometimes speculate if morrigan is flemeth in the seconed game. It was one of the reasons why I didn't want to have her child. But I could be wrong. She mentions at the end of The Witch Hunts that Flemeth is still alive and she said she still loved me as a friend with those puppy dog eyes. I am off topic though.

Same here.
I'd still kill her, paragon path or not. Maorjolaine says herself she can't let Leliana live. She doesn't even plead for mercy. So she doesn't get any. Since I'm not given an option that would keep Leliana and the rest of the world safe without killing her, like having her arrested, I feel like I don't have a choice.
