I'm betting ME3 sees Shepard teaming up with neither the Alliance nor TIM, but rather working alongside Liara.
With the assets she now has as Shadow Broker, Liara is more likely to be able to coordinate Shepard's anti Reaper activities than either of those two.
Not to mention that she's now probably wealthier than TIM ever was.

As for those "blind fools" that make up the Council, I prefer to remain a Spectre for the sake of the perks that come with the title. The Council will pretty much let you do whatever the hell you want anyway, save for starting a war or outright betraying them.

I didn't mean for the current state of the game. It would appear in a DLC later or ME3. At least that was my take on the matter. I couldn't see rendering scenes post suicide mission a second time to reflect if you went your own way unless it was in the final DLC or in ME3.

I'm not sure how they render their games. Some games I know have a model and then a file that tells what textures to use for the model. If "skins" as they are often called, can be found, I'm sure someone could edit the Cerberus logo off the ship. But if you had more than one character and they all didn't go the same path it wouldn't feel right. But I do agree that an organization such as Cerberus shouldn't be painting their logo for everyone to see when they dock at port. Nor should there be uniforms with said logo.
