Which upgrades do you recommend that I focus on? Character-specific upgrades (sniper rifle upgrades for my Infiltrator Shep, for example) I know, but what other upgrades would you recommend?

1. fix your post.

2. as a traditional infiltrator you really only HAVE to focus on sniper rifle and tech. But i'd go for all armor upgrades (you dont have to worry about biotics if you dont want to) and smg.

But on my last Infiltrator run i was 5/5 smg, sniper, pistol and shotgun as well as all armor and such. Its not really a big issue, just focus on your main weapons and abilities first then fill out the secondary.

Bloody hell. My post didn't look like that before. Fixed!

What about shield upgrades? Are they worth it? Despite sucking at third person shooters I haven't had much trouble yet (just finished Horizon), but I assume the game is going to get harder instead of easier. Are shield upgrades something I should invest in?

I usually upgrade everything that even remotely benefits me and my squad, or at least the squadmates I foresee using.  Depending on the difficulty level, though, this certainly isn't necessary, nor is it the most efficient option.  If you find your shields dropping too quickly, consider investing in the upgrades.

I pretty much upgrade everything I can, but sometimes you have to be picky about which upgrades you purchase. Making decisions gets a lot easier if you're importing a level 50+ save from ME1 and have already beaten ME2 at least once. You only have to mine a few rich planets to get the resources you need to upgrade everything you could want.

The caveat is that you shouldn't upgrade the increased ammo capacities unless it's a weapon you're using.  Even then, the SMG ammo upgrade is a questionable choice, but the shotgun ammo upgrade is only useful for soldiers, vanguards, or anyone that takes the shotgun training from the collector ship mission.

Having played Inflitrator both in ME and ME2 many times.  What works for me is armor and shields depends, smg upgrades I have found worked esp fully upgraded smg.  If your playing inflitrator word of wisdom at one point in the game later on  your going to get an option for advanced weapon training select the widow sniper rifle it helps later on.  If you have dlc content of kasumi and zheed. Zheed's fire grenade helps as well as a gun you can pick up in kasumi's mish.  Also if you dont plan on using biotics in your squad dont worry too much about biotics research.  Finally when using skills have a pretty good points in cloak ...its helps

wow i never knew people choose what to upgrade, i just buy all the upgrades i can buy and find and once back on the ship i upgrade everything, why not, i don't see why i shouldn't, the only thing i save for last is the ship upgrades, you really only need those for the end of the game, but this only for the hiher settings, on veteran and lower settings you really don't need them.
