I have to be missing something here. My soldier comes with an assault rifle, can put points in the assault rifle skill and even HAS to put said points there to unlock sniper rifles.
However, my soldier is 'not trained' in assault rifles, so her accuracy is 1 and has had about 40 accuracy in sniper rifles from the start.
What gives?
(I did try searching, but after a full page devoted to ME2 stuff, I gave up.)

It sounds like you are looking at what the rifles' accuracy ratings are in the Inventory screen. Those numbers are static for the weapons, and they only get better as you find or purchase better equipment.
Weapon accuracy improves as you raise the skill in that particular talent. You should notice how the reticule shrinks faster after firing for a while and you will have the reticule stay smaller as you move about and are not zoomed in.
The Sniper Rifle is the most noticeable with this, and has the greatest aid in putting points into the skill.

Basically, your *character* is nice and accurate with the Assault Rifle, but the Rifle itself that you're using is horridly inaccurate.
Unfortunately there is no way to see the combination of Weapon skill plus Soldier skill other than how it feels in game.

(although I would really like to know why I got that 'you have equiped a weapon you are not trained it' message. Maybe that was before I put any points in the weapon skill. I dunno anymore)

Lets put that into proper perspective, the same level pistol will do more damage if master marksman is active. Now with the right gear it's fairly easy for most classes to get this so that it can be permanently active. It does however require a 12 point skill investment.
As for the low accuracy of assault rifles the higher end rifles deal with that pretty effectively.

In the mean time there are things you can do to up the accuracy of your AR, fire short bursts, be sure to use the aim function, activate overkill, and kneel.
