Moridin goes back with the crew. (I did this on my first play through because I thought they may need a doctor... talk about immersion...)
I let Jack hold the bubble because I never used her once in the game beyond her loyalty mission. Besides I run with Samara and Grunt through most of the base anyways.
For the baby reaper abortion I bring Tali and Samara. Chiktikka vas Paus (Tali's drone) is great at tying up collectors while I kill the evil baby. Samara can just use Throw to knock collectors right off the platform.
There. Justified both in game play and in story.

I would absolutely take Garrus on the final run, but I know that someone needs to keep everyone holding the line in order. Grunt, Zaeed, Legion with all the squishy squaddies by themselves is just a recipy for disaster.

I also took Thane. Garrus is my favorite squadmate in the series so far, but as he had been with my character when I fought Saren (Garrus administered the coup-de-grace), I decided to take someone else with me to the final battle. I wanted it to be an alien since Shep and Miranda were both human, and took Thane since I hadn't used him yet in the SM. He also has throw which always fun on the platforms. I love seeing Collectors falling to their deaths.

Arguably, it might be better to unwittingly throw a pulled drone who is just about to become Harbinger off a platform so that when Pull wears off he starts turning into Harbinger off in the distance somewhere and immediately dies.

Story-wise, it differs depending on who my Shepard usually has in her/his squad or converses with often. For my main Shepard, I take Garrus and Samara because I used to fight almost every mission with them (so it is fitting I fight potentially my last with them). However, this generally isn't great news for Jack...

I almost always take Garrus and Legion against the Oculus.
My go-to pool for the CB is always some combo of Miranda, Samara, Kasumi or Thane; depending on the particular anti-collector abilities of my Sheppard (warp-bomb, cc, anti-barrier, etc.).
Usually Tali goes in the tubes b/c I suck at using her, and I want Kasumi with me and Legion with his Widow on the 2nd team.
Either Garrus or Jacob leads the second fire team on entry. Miranda sometimes leads it on the second run.
Jack always does the biotic bubble.
Mordin almost always escorts the crew.
Jack and Kasumi almost always follow me to the boss fight... though come to think of it, maybe I should start using Mordin for this.

I had not thought about hitting the Collectors before landing... Hmm, thanks for the tip.Legbiter wrote...
Miranda and Thane usually. Both have heavy warp so stripping barriers is a breeze. Plus, they often one-shot flying collectors with it. Really feels like you're on an unstoppable rampage through the base.
Also, Thane Shredder Ammo is so useful in this mission. Seriously, aside from my game-cover-based character selection, Miranda and Thane make a pretty nice team for this last battle.
