Fiona does say of the Circle that, though she was glad to get out of sexual slavery to go there, that "it wasn't much different." I guess that can be interpreted various ways.
But that would be the circle in Val Royeaux... I am quite sure there are different cultures and ethoi in different circles. She may also have been referring to the fact that she simply moved from one type of servitude, that of a pleasure slave, to another, that of a mage in an Andrastian society.
Besides, many of the human mages/templars will have experienced the outside world before coming to the tower, so they would still have some of society's general beliefs ingrained in them. It's like when you talk to Leliana as an elf. Despite not being racist in a cruel way, she still has a set of pre-definied ideas about their race because of society. They may not be overtly racist in the tower, but it probably affects people's preconceptions and behaviour subtly.
As for Anerin, doesn't Wynne say something in a different conversation about hearing a rumour that some templars are particularly cruel when hunting apostates? Anerin might just have had the poor luck to have encountered one of those.
