-Not conscripted by the Warden, in which case he was sent back with the templars and his fate is unknown to us.
-Conscripted by the Warden, in which case he undergoes the Joining, and then sent away with the templars during his personal quest. Again, without the epilogues, his fate is unknown.
-Conscripted by the Warden who then defends him against Rylock.
So basically it comes down to Warden/NotWarden and even that could be leveled out if they wanted to by saying that he escaped the templars and joined the Wardens in another country
As for Origins timeline, the way I understand it is that Origins covers one year, Awakening takes place 6 months after Origins and is roughly 3-6 months. That's two years out of the 10 that DA2 spans. Since we skip a year near the beginning, that would cover at least half of that.
Despite my obvious Anders fangirlism, I understand why people would want a new companion for DA2 or why people don't like him (even though I can't quite wrap my head around wanting to kill a companion, but that's neither here nor there). I just wanted to point out that IF he is included in DA2, it doesn't have to break lore or your Awakening playthough where you sent him off with the templars.
(I am, again, excluding epilogues from this as the devs themselves have indicated that epilogues aren't necessarily canon once you start playing expansions/DLC.)
