1 Mission split in two parts, taking into account Pre-Service History and Psychological Profile. And you get to actually play through it with dialogue wheel and all. And yes this is Shepard's attempt at shaking off indoctrination.
You might even combine them in some trippy way...a street urchin that somehow saves the day against a group of thugs or heck Batarians. It is a psychic attack we are talking about, making Shep nominally weak and helpless as he tries to fight it would be ideal...only to have him win as you say he shakes it off.
maybe... you wouldn't want it to be too trippy though, we want to see his history, not a psychadelic freak out!
But trippy stuff is cool, just look at the end of Overlord!
This somehow just made me think of something though. Maybe the origins missions would be done in the present like you suggested, and have ghostly images of the people in the past like what they did with the mission in the Thaig in Awakenings, (Forget the actual name of it) or in Overlord where you see the guy being put through all those tests. That way you could have present-time Shep and even his squadmates commenting on it! More party banter!

Shep mumbles through gritted teeth, "I WILL NOT GIVE IN, I will not give in, I will not...and he's a boy back on mindoir with an old rifle held in his shaking hands and batarian raiders striding towards his hiding place, he aims shoots and the firefight begins though now he sometimes sees the batarian raiders turn into husks as they fall to the floor.
It ends with the artillary shell that buries him along with his dead family and his breathing the only sound in the blackness until light pierces his hiding place as the marines find him, they open their mouth to speak and the huge, powerful voice of a reaper proclaims, "I HAVE FOUND YOU SHEPARD, YOU CANNOT HIDE IN THE PAST".
He turns to run guns blazing at the husks swarming into his hiding place as the god machine attempts to crush his mind once again and as the last husk falls he runs past it into the tunnels....of Torfan the raider moon where he and a handful of marines hunt down the raiders who have plagued the skyllian verge and attican traverse for years.
There is no mercy and no quarter here, he walks past a woman begging for her life and places a round between her eyes. Here he fights back against those who took away everything he had, his family, his youth, his innocence and the only joy he ever knew outside the fierce sting of combat and though it might not bring him back any of these things his personal crusade will make sure that no colonist families will ever share his pain again.
He assures a better future for mankind with every pull of the trigger and when the battle finally ends he is one of only a few men to survive, limping and dragging themselves to the extraction point where Major Kyle waits for him and roars out questions with the voice of an angry god, shepard snarls his answers while getting his men on the transport and then with a scream of rage in both his mind and his throat grasps Kyle by the neck.
The echoes of the scream amplified by the cypher and the last message of the protheans rage out shattering the illusion of his past and leave him holding a husk by the throat its dead eyes lit with the awful sentience of a reaper.
"You want answers machine, you want to look into my mind and find my weakness? I know what you are and I know who I am and always will be," He whispers. "And I know that like sovereign you too can die".
Silence and peace at last and Shepard watches the massive shadow of the machine god wink out of existence as it jumps to faster than light.

Earthborn: 10th Street Reds
Colonist: Raid of Mindoir
Spacer: Alliance BMT Graduation, parents too busy to be there
Sole Survivor: AKUUUZZZEEE!!!
War Hero: Killing Batarians on Elysium - alone
Ruthless: Killing Batarians on Torfan - sending your unit to their deaths
Tack on one of each together for an extremely unique, replayable, and satisfying mission. If they do pull this off it'll probably be ME3's shinning moment other than the ending.

A playable flashback to the psych profile and origins stories would be freaking awesome and a great way to increase replay value. it'd finally make choosing those options worthwhile!
Perhaps shepard encounters a reaper artifact that knocks him out and while unconcious he has flashbacks of his history?
That would actually be a pretty good way to initiate one of these flashback missions into the middle of the game, instead of at the beginning. Perhaps maybe even have multiple flashbacks throughout the game, piecing together Shep's past?
Seriouly, now I want this in ME 3
Maybe in beginning, instead of blowing up another Normandy there would be flashback with origins story and then with that artifact it would be psychological story. We need this.

Let's hope BW will spend some funding on this one.

This is a great idea. I really, really like this. It would also greatly increase replayability.

agreed, i really really hope bioware devote some time to this one. I'm sure they're already tasked to the max but perhaps they can squeeze it in somehow!!!
