General question is - how this entire interception and later on destruction was possible since Normandy was running in stealth mode when attack started?

I have a pet theory with that: it detected active mass effect fields. Since mass effect fields are detectable as heat spikes apparently (EDI does at the Derelict Reaper) and a mass effect field surrounds the object moving in space (as seen by the distortions around the Normandy SR-2 when it escapes the Collector Ship after Shep got what they needed).
