The Geth didn't try to stop Sovereign, Saren or the Heretics. The Geth aren't emotion babsed like organics they use logic.

Shepard s the luckiest SOB in the galaxy.
Releasing the Rachni Queen wasn't logic-based it was emotional based.
Saving the DA and killing SOvereign was optimism. Shepard was in no position to properly give a sitrep on the invasion.
Destroying the CB was done because you know Bioware is going to let you win without it

LOTSB is going to play a huge role. I wouldn't be suprised if Project Overlord does also
I wonder if Cerberus would recruit Dano Xen to improve the chance of success with Project Overlord
If you try to stop Dano Xen than I'm sure she will become an antagonist. it only makes sense.
